In the statistical analysis of LC-MS proteomics data (i.e., peptide peak intensities/abundances), improper or lack of upstream high-level processing can have a significant impact on the downstream statistical analyses, including normalization and protein quantification, and subsequent biological interpretation of the results. We present a framework for consistent high-level processing of LC-MS proteomic data that is interactive to provide analysis options and recommendations for appropriate methods at each processing step.

PAAT (Peptide Abundance Analysis Toolbox) is freely available. You must install the application on a 64-bit Windows OS machine.
